I've been playing Makeruna! Makendou Z on Magic Engine FX, and it is fully playable. However, there are issues with the audio.

Namely, whenever a Full Motion Video comes up, the sound is basically muted, and all you can hear is slight crackles here and there. This also happens on the starting menu screen, if you toggle between your options.

Is this the result of using Daemon Tools to play an ISO copy on MEFX, or is this also a problem when using legitimate copies of any game? Is there any way to fix this, or am I better off finding a different emulator (if only to hear the FMVs)?

Ah, I can't check this one, it's one of the few games that I dont have.

Does someone else have the same problem too?

i'm having the exact same problem -- just downloaded the demo to play a PC-FX game i bought in japan (last imperial prince.) game runs fine and plays the audio during gameplay sequences/title screen fine, but during the opening video it cuts out after a couple of notes, and only plays some muffled sounds.
